I've just purchased a new PC that has two HD's installed, one named 'Vista C' the other 'Data E'. I am just about to install CS3 and I have the option of installing the whole lot on C or 50/50 on C and E. When selecting E a little note tells me that some shared components always go on the start up drive 'C'. Should I install to one drive or two?

Not necessarily Adrian... Your logic is right - but the 'practicality' can differ.
I won't bore you with the details but the 'drive' arrangement on my old Dell was 'interesting' (to say the least!). It depends on how the BIOS views the drives and and how add-on drives (both HDD's and optical media) are introduced to the overall system.
Install on C then set E as the 1st scratch disk (in Photoshop preferences).
In XP, and I assume also in Vista, you can change the drive letters if you prefer your data on D - it's buried in 'admin tools' somewhere. Don't change drive C though or you're asking for trouble!
