Never send prints to agencies. Preferably don't 'cold call' either. Most prefer trannies, some will have a look at a CD ROM, ask the which they prefer. Some are quite fussy about thumbnail size etc on CDs.

Depends who you are cold calling Gordon. From a magazine editor's perspective most prefer slides, and just a sheet of 20 of your best, with a short cover note and a SAE for their return. If you are worried about them being damaged or lost it's a good idea to have duplicates (high quality only!) made and send those. Some mags will accept CDs but the best thing to do there is provide an index sheet of reasonable sized versions of the contents of the CD too so the editor can take a quick look to see if there's anything of interest.

Some editors will not accept digital files because of the threat of virus infections.

A virus sent via a CD of images could well close a newspaper or magazines network down and cost them dearly.
