mov to wmv files

I'm trying to do some basic video editing with the kids at a couple of my schools.
We are using the Flip video cameras which are excellent but produce mov files.
I can convert these to .WMV files using Format Factory, which works well as I am using Windows Movie Maker to edit the clips together and WMM doesn't support .MOV

However after conversion, when I try to import the clips into Movie maker I sometimes get an error saying that one of the clips can't be imported and returns the following error,

"The file C:\Users\Pete\Desktop\ interviews\wmv\VID00005.wmv is not indexed and cannot be imported."

Could someone explain:
1 why only one clip in a batch of 4 clips (all converted together) failed to be indexed?
2 how I can index it retrospectively?
3 how I can pevent it happening again?

I had this problem before... try dragging it in instead of importing, that worked for me.

What version of Format Factory do you use? Maybe I can to help with it

First port of call is

open source and best of all FREE the apps are updated as needed still FREE

Canon MOV file exported to WMV - Do you do this on a windows machine?

I tried a few MOV vids on my 60D recently, now i'd like to rotate & export to a smaller more windows friendly WMV format for the web.

At the moment i think my best bet might be the $20 apple quicktime pro and a $49 flip4mac convertor if this works on PC?

Would you know of any cheaper options that are proven to work?

The canon 60D produces H.264; a completely windows and web-friendly format... You just need HD editing software that can handle the "stupid" .mov.

Adobe Premiere Pro, Sony Vegas Movie Studio HD, Pinnacle Studio to name a few...
