KT is quite right there is a screen between your prism and the mirror box, aka the foccusing screen.
All sorts of dust, bugs and other things can accumulate on it, Its nothing new or related to DSLRs in particular, Had the same problems with film cameras.
Basically its nothing to worry about, If its not appearing on your images, Try and forget about it....

You could try a blower, Something like a " Rocket Air " blow that onto the screen, It may shift some dust, Or it might just move it around........Sumfin you gotta try though.....

Do not under any circumstances " Rub " Wipe " or " Touch " the focus screen, They mark very easily, And are a pain in the butt to change.....On some cameras.
If at all in doubt get the camera serviced by Nikon.....


Ah! I remember someone asking something similar about this a while back, If I remember correctly the answer was that they could be mites in your pentaprism and the way to get rid of them was to wrap up your camera and stick it in the freezer overnight.
